One of their main goals was to prevent the rise of the "Black Messiah" as said in FBI files and both were on constant surveillance. In the late 50s, NYPD supposedly tried to shoot up his office. Both he and MLK were a major focus for J. Edgar Hoover's COINTELPRO operation. Personally, I think that they were both were killed by US agents and their deaths were covered up.

NOI dealings with Malcolm X was a combination of power and greed. Malcolm X if Muhammed passed poised a threat to those living a comfortable life in NOI. So he had to go, plus with him becoming friendly with leaders in African countries and forming a international unit was threatening to the FBI under J Edgar Hoover. NYPD also wanted him gone due to him having influence over the black people in the ghettos (as seen in that famous scene in Malcolm X by Spike lee) so it was a combination of common interest that did him in.
MLK Jr started speaking out against the war and making his protest more of a human issue instead of solely a black issue. He was starting a front to protest, Vietnam war, wealth disparity and class oppression (same a bobby kennedy) that scared the hell out of government leaders, so he had to go

Malcolm was separatist but had extremely strong ties to the black community because he lobbied to meet force with force and not only that, he wasn't beholden to a political agenda or politcal party, he also didn't favor one economic system over another, so most of the criticism surrounding X was that he hated white folks & jews.

MLK was in the total opposite direction. He spoke out on behalf of getting involved with politics (X did too but in a different way), he opposed communism (flatly, but his economic ideals would change..I'll get to that later), he was also a integrationist.

These descriptions are when they were at the height of their popularity. As both began suffering some failures they started to become more centrist.

After being booted from the NOI, Malcolm went on his pilgrimage. There he started to become acquainted with whites that shared his religion (now pure Islam) and he toned down his anti-white agenda. He was willing to accept white assistance but they couldn't join his new organization. Ironically, X (or El-Hajj Malik El-Shabazz as he was known then) was notorious for saying that the Civil Rights Movement had been infiltrated by White Liberals and that the white folks really organized and did all the things King got credit for. He still wanted centralized unity for Black folks, but came to realize that we have to learn to live together with White folks.

After Martin failed to de-segregate Housing in Chicago he became more radical. He began speaking out against the War in Vietnam, criticizing LBJ (his buddy), and favoring a more socialist economic agenda (one that X also leaned toward). Although Martin was still the favorite among white folks in America his star was diminishing because he believed in economic justice.

Now they started to share a lot of ideas. Mutually criticizing both parties, empowering Blacks economically and socially through family and religion. The differences between them started to shrink a bit (not a helluva lot but enough).

Then Malcolm got shot by members of the NOI. Who ordered the murder and how they managed to execute it will forever be shrouded in mystery. The general feeling is that the FBI had infiltrated his organization and fed its weaknesses to the NOI. Martin was shot 3 years later in Memphis by James Earl Ray. It is also believed that his organization had also been compromised by the FBI but I'm not sure enough to say they had a hand in his death.

Most biographies on either man won't tell the entire story, there's an ass-load of books and documentaries on both of them. The fact that J. Edgar Hoover (the extremely powerful FBI Director) had dossiers on both guys and that the FBI had reportedly threatened both guys (Malcolm in Africa and they attempted to blackmail Martin with photos and telephone records of his philandering) leads a lot of people to believe that the Feds had them both bumped off.
