Looked like Light was just testing him like he said in the intro. That whole scene was played out in MMX's mind.

Protoman was never in the X series though.

I think the Protoman fight was a testing simulation. If you remember, X is more so the "cousin" of the original Mega Man, who is Protoman's "brother".

X is a more powerful robot than both of them. Hence why Proto could eat X's powered-up shot.
